No, the Church would have continued, we just would have seen a second wave of martyrdom that far surpassed that of Apostalic times. It wasn't so much that the Pope was afraid the Church would be destroyed, but that there wouldn't be anyone around to do the good work (remember that a LOT of Jews were being saved directly through the Vatican) if they were flattened under Panzers.
